Folding@home
Folding@home (FAH or F@h) is a distributed computing project aimed to help scientists develop new therapeutics for a variety of diseases by the means of simulating protein dynamics. This includes the process of protein folding and the movements of proteins, and is reliant on simulations run on volunteers' personal computers. Folding@home is currently based at the University of Pennsylvania and led by Greg Bowman, a former student of Vijay Pande.
Simulink
Simulink is a MATLAB-based graphical programming environment for modeling, simulating and analyzing multidomain dynamical systems. Its primary interface is a graphical block diagramming tool and a customizable set of block libraries. It offers tight integration with the rest of the MATLAB environment and can either drive MATLAB or be scripted from it. Simulink is widely used in automatic control and digital signal processing for multidomain simulation and model-based design.

NetLogo is an open-source programming language and integrated development environment (IDE) for agent-based modeling. It is part of a family of agent-based modeling products, which includes NetLogo Web, NetLogo 3D, NetTango, TurtleUniverse, HubNet, HubNet Web, and BehaviorSpace. SimScale
SimScale is a computer-aided engineering (CAE) software platform for engineering AI & simulation. SimScale was developed by SimScale GmbH and integrates computational fluid dynamics, finite element analysis, thermal, and electromagnetic simulations with Artificial Intelligence (AI) to enable rapid virtual testing and design exploration. The backend of the platform uses both open source and proprietary simulation codes and Physics AI surrogate modeling frameworks using Graph Neural Networks. The platform is cloud-based and accessed through a web browser.

GNUSim8085
GNUSim8085 is a graphical simulator, assembler and debugger for the Intel 8085 microprocessor in Linux and Windows. It is among the 20 winners of the FOSS India Awards announced in February 2008. GNUSim8085 was originally written by Sridhar Ratnakumar in fall 2003 when he realized that no proper simulators existed for Linux. Several patches, bug fixes and software packaging have been contributed by the GNUSim8085 community. GNUSim8085 users are encouraged to contribute to the simulator through coding, documenting, testing, translating and porting the simulator.

LTspice
LTspice is a SPICE-based analog electronic circuit simulator computer software, produced by semiconductor manufacturer Analog Devices (originally by Linear Technology). It is the most widely distributed and used SPICE software in the industry. Though it is freeware, it is not artificially restricted to limit its abilities (no limits on: features, nodes, components, subcircuits). It ships with a library of SPICE models from Analog Devices, Linear Technology, Maxim Integrated, and third-party sources.
Simics
Simics is a full-system simulator or virtual platform used to run unchanged production binaries of the target hardware. Simics was originally developed by the Swedish Institute of Computer Science (SICS), and then spun off to Virtutech for commercial development in 1998. Virtutech was acquired by Intel in 2010. Currently, Simics is provided by Intel in a public release and sold commercially by Wind River Systems, which was in the past a subsidiary of Intel.
