The PDB was established in 1971 at Brookhaven National Laboratory under the leadership of Walter Hamilton and originally contained 7 structures.

In 2003, the Worldwide Protein Data Bank (wwPDB ) was formed to maintain a single PDB archive of macromolecular structural data that is freely and publicly available to the global community. De Protein Data Bank (PDB) is een vrij toegankelijke databank met gegevens van grote biomoleculen zoals eiwitten en nucleïnezuren. De PDB wordt beheerd door de organisatie Worldwide Protein Data Bank (wwPDB). De gegevens in de databank zijn voornamelijk afkomstig van röntgendiffractie en NMR-spectroscopie door wetenschappers over de hele wereld. De PDB is een belangrijke bron voor onder meer de verschillende takken van de systeembiologie, zoals structurele genomica. De meeste belangrijke journals en organisaties, zoals de National Institutes of Health in de Verenigde Staten, eisen van wetenschappers dat ze hun structuurgegevens op de PDB plaatsen. Andere databanken maken gebruik van de gegevens in de PDB om eiwitten te classificeren volgens bepaalde patronen. Zo verdelen bijvoorbeeld SCOP en CATH de structuren onder in groepen volgens het type structuur en de veronderstelde evolutionaire relaties; Gene Ontology categoriseert de structuren op basis van genen.
